Long time ago, I would have said Final Fantasy, but these days Zelda games is a much better series. Final Fantasy has becomes such a hit or miss series and that is the main series, not even counting things like All the Bravest. Zelda mainline has generally been still at most quality even with the lowest point which is Skyward Sword. SquareSoft Final Fantasy might be better, but SquareSoft Final Fantasy is long dead.

I'm not much of a Final Fantasy guy, I only played XII on PS2 and III on DS. I really liked both of them, but I love every single Zelda in comparison. So it's an easy pick for me: Zelda.

This would've been a tougher question ten years ago. As it now, Legend of Zelda has maintained its quality much better than Final Fantasy. I'm at least certain I'll like the next Legend of Zelda game (independent of seeing the content), while I am not certain I'll like the next Final Fantasy (independent of actually seeing the content.) I say that having played both series extensively.

I like both, but being a Nintendo fan, I'll go with Zelda.. but of course, that means I was unable to play a lot of the newer Final Fantasy games

If I could play the other Final Fantasy games, maybe my opinion would be more solid...

Not only that but the franchise has a bigger presence in the gaming market than Zelda due to the fact its a third party and on multiple systems.

Both franchises had their ups and downs though (i.e. FFCrystal Bearers, Zelda NDS games, etc)

A much better franchise to say that is indeed bigger than Final Fantasy would be Super Mario.

The question isn't which is bigger though, it's which is better.
