But since they basically said, "Wait until E3 for Mario Kart, etc." then we pretty much know what to expect there.

Do you really think they'd announce that Mario 3D and Mario Kart will be playable at E3 during the Nintendo Direct in JANUARY if they didn't have some surprises lined up?
Consider that we still have no idea what Retro have in store for the Wii U.
Consider that Pokemon is still absent completely from the Wii U.
Consider that Wii U Sports pretty much needs to show up, but hasn't been seen.
Consider that Iwata made specific mention of the fact that there would be a lot more by way of collaborations announced in the near future. He was pretty explicit about it being an "example" of the collaborations they're already working on.
Also not currently known - the games from Monster Games (last game was in 2011), AlphaDream (last game was in 2009), Noise (last game in 2009), Paon (last game was in 2008), and Skip Ltd (last game was in 2011), in terms of second-parties. And HAL's last "game" was Face Raiders for 3DS. SDD's last piece of software was Photo Dojo for the DSi in 2009 (co-developed with SPD group 5 - also their last release). NST haven't released anything noteworthy since 2010. SPD groups 2 and 3 haven't released anything since 2011 (2010 if you don't count their support work on Xenoblade Chronicles and Pilotwings Resort, respectively).
In short, there's a lot we don't know, and yet Nintendo felt it appropriate to remove any surprise value in suddenly revealing Mario 3D and Mario Kart at E3, or in a sudden, devoted unveiling. Instead, it was just a drop-in mention. There's simply no way that Nintendo is going to spoil their big surprises for E3. As you said, Mario 3D and Mario Kart were both pretty much a given - so the only reason to give away minor surprises is if you've got at least one major one.
