Paper Mario TTYD by a reasonable margin. It's one of my favorite games.

TTYD is awesome, but N64 really surprised me with the idea.
I think that's why N64 has an edge over TTYD for me.

I've only played SPM and TTYD, my vote goes to SPM, I couldn't get into TTYD for some reason when I played it.

It was pretty enjoyable indeed. It recieved a ton of undeserved hate for not having a turn-based combat system!

My problem with SPM, was that it was change that wasn't neccesary and nobody really asked for. While I typically abhor turned based battle systems, TTYD and PM's battle systems are some of my favorite of all time. Also the CGI.
Worse still, Paper Mario was the only surviving Mario Series with that kind of battle system, while SPM battle system has essentially been done since Super Mario Bros. Characters and Music are done well in the game, but this is a staple of the PM series so the only thing it brings to the table are random innovations, when TTYD perfectly integrated the battle system and story together. They explored the stage concept in PM, but in TTYD the audience actually mattered, the reason for their battle system made sense, as opposed to pokemon or pretty much any turn based battle system that uses it as mainly an abstraction to represent combat.
Getting rid of that turn based battle system got rid of that meaning and basically warped its genre. The things SPM did good story wise could easily be done in a upgraded TTYD without all the fancy digital graphics.

Maybe that change wasn't necessary at all, but it honestly didn't bother me that much! :-/

Thousand year door did everything right. It is a shame that Miyamoto doesn't think so.

Miyamoto also thought it was a good idea to make a Star Fox game out of some random game Rare was working on back in the day, so...
