Actually local multiplayer for handhelds is all the rage in Japan thanks to Monster Hunter and its various clones.
Most likely in order to justify both versions (because the Wii U version will hopefully sell in the Western regions and Japan is likely to mainly stick with the 3DS) the two version will have unique features, probably characters and stages. There most likely will be cross play but unless Nintendo and Namco are stupid, the unique features and DLC won't be something both systems can have without having two versions of the game.
All things considered, the lack of exclusive smash for the Wii U doesn't hurt it unless Nintendo and Namco screw up and don't put the most popular features on the Wii U or change the Smash formula too dramatically on the Wii U.
