I would prefer if Nintendo got them, however, Nintendo isn't known for buying studios that often... Acquisitions like Monolith and Retro is the exception, not the rule, so I wouldn't count on them to be that smart. Sony? I'm really not that sure... They have financial troubles as it is, and I'm not sure Atlus would make system sellers for PS4...
EDIT: I see that I got ninja'd like 18 minutes before I made my post...

And now those two are now 2 defining 1st party studios within Nintendo next to EAD.
So WHY isn't this a rule? These gambles can pay off handsomely.

Where were all the sales or praise when MonolithSoft was developing DS games before they became first party? It wasn't until MonolithSoft became first party that Nintendo fans started paying attention to them. Now they're the best RPG developer ever. It's actually for this reason that Nintendo wouldn't be such a bad choice for Atlus being first party. They'd be immediately relevant once they're first party, like all other first party developers. Because of this I wouldn't have to worry about their games making their way west.
I'd prefer Sony though since I'd rather see the games on a higher quality portable or console.

Those weren't very good. Lot of people have said so. Ask Soriku. They were decent but they had their faults.
Disaster Day of Crisis, Soma Bringer, some random DBZ game...we aren't praising those and those were made after the 2007 acquisition.
It isn't until Xenoblade till I even knew that they existed. And hell Xenoblade was a fantastic game. 92 meta on a Wii JRPG is almost unthinkable. (Hell did we have a higher scoring one during the 7th gen?)
If they can repeat that level of quality then yeah the gamble paid off, but you're wrong that we like them just because they're 1st party. We like them because they gave us Xenoblade and they may give us experiences like that again.
http://techland.time.com/2012/12/04/top-10-tech-lists/slide/xenoblade-chronicles-wii/ #2 at TIME magazine for the best game of 2012 so yeah Xenoblade was a hell of a good game.
