Are you serious? The Gamecube Controller "couldn't compete" with the Dualshock 2 & Xbox S?
The GCN controller is by far the most comfortable controller I've used. I can not stand the dualshock =/
Here's my list of favorite controllers:
1) Wiimote and Nunchuck
2) Gamecube
3) SNES (most modern controllers pull their design from this one)
4) Xbox 360
5) N64 (I want to put it higher because of the anolog stick, but I have a few issues with it)
6) Xbox - the small one
7) Dualshock 2
8) Dualshock
9) original PS controller
10) NES (a classic, but there have been so many improvments)
11) Keyboard and Mouse (but still the best for the RTS genre)
12) Guitar Hero ‘Guitar’ Controller (a one-trick pony)
13) Xbox - the big one
14) Atari
I think that is all of the contollers I have spent a considerable amount of time with.

Wii Remote and Nunchuck. Not just for the motion sensing, but because of the comfort of playing with both hands seperated. Also, when you turn the Wii Remote on it's side, you basically have an NES controller. I love it.

I've never felt anything as comfortable as the GC controller. I only have one complaint, and that's the size of the c-stick. Would've been nicer for FPS's if it was larger.
Some more thoughts:
I'm sorry but the Dual Shock isn't very comfortable. If they swopped the d-pad and left analog it might be better-dunno.
Xbox controller S was pretty good. It fitted in nicely with the Xbox theme of more is better. X360 very cool - Love the X button and functionality. Just a little bit less comfortable than GC though.

Worst that I've ever used: 3DO Controller. I mean you have to plug in the second controller into the top of the first controller to play multi-player games which is retarded. I would always be first player and unplug my friends controller when we played against each other.
So many good controllers. Of course, the NES controller was fantastic back in the day. The SNES controller really brought gaming forward. The again, the N64 controller did a lot for gaming. The PS2 controller was also great. The Wiimote plus Nunchuk has done the most for gaming. My favorite advanced controller is the Wiimote plus Nunchuk. My favorite standard controller is the Classic Controller.
Don't blame me. Talking about controller innovation is similar to talking about the history of Nintendo's controller innovation.

I tried that "up down left right A start" combo to skip marble Zone on my megadrive, and it didn't work :(
and I fail to see how the Playstation revolutionized how games are played, but now on topic:
I like the Super Nintendo controller the most followed by the Saturn controller and then the N64 controller. Say what you want about the N64 controller, but it is very comfortable. The only thing keeping it from being my favourite is that the analog stick is worn out so easily.

I love the nunchuk wiimote combination, never before have you been able to game with your hands in a more comfortable position. Although, my all time favorite still has to be the N64 controller, that controller was designed to fit in your hands so perfectly and the position of the Z-button was even fantastic for a trigger.
I have always disliked the dualshock controllers because of the offset position of the analog sticks, and has always caused problems trying to go in the axis I want (probably spoiled by the perfect position the N64 controller used). The centered analog stick was has also propagated to the nunchuk.
