I wouldn't say Wii + Nunchuck were that much more comfortable but surprisingly nice for what they were.
As a standard controller, 360 has a much better shape than Sixaxis/DS3. I feel like Sony perfected their controller shape with DualShock 4. Shoot, I'd probably take the shape of DualSense over PS1-PS3 controllers.
Sony really lacked a cohesive controller identity during the generation compared to the other 2.
Wii had the remote, and add-ons to it that allowed tons of gameplay and control opportunties.
360 had a comfortable controller and later added Kinect as a hands-free peripheral.
PS3 had Sixaxis, DS3, and PlayStation Move. PS Move felt like it was trying to emulate Wii, for sure.
