I don't like excluding games because of their stories, because I think stories have great power for creating atmosphere. I really liked the desperate atmosphere of Final Fantasy XIII when I first played it, although I guess a part of the atmosphere was also coming from the lore, largely told via text excerpts. Final Fantasy X is another game where I feel like atmosphere was largely created by the story.

But if we're excludies stories, there are still some worth mentioning. Ico comes to mind. I still haven't finished that game, but I remember it having a really strong atmosphere. I look forward to finishing it one day, but I don't know when that's going to be in practice. Oblivion felt absolutely magical with its open world than in the day, although a part of that might have been how new it was to me at the time. Since then, open worlds have become much more common. That said, I still suspect Oblivion genuinely had its magic as well. That sense of exploration and a living world just were something else ands probably still are there to an extent.

Othern than those, I'm not sure there's much worth mentioning among the games I'm familiar with. Based on my experience, strong atmosphere, at least without a strong connection to the story, just isn't all that common in games.

I forgot Ghost of Tsushima! The game is by no means perfect, but I really, really enjoyed the world. Something about being there just felt really nice. I suspect it's the visuals, probably supported by audio as well.

DKC 1-2
Super Metroid
Final Fantasy VII

Are all (well by now) "retro" games that create incredible atmosphere.

Ocarina of Time. And Majora’s Mask.

Riven has incredible atmosphere, thanks to the dream like visuals and music.

I played it together with a friend for large parts and we were both mesmerized, glued to the 19" monitor with the PC hooked up to my brand new surround system.

We sucked at the puzzles but couldn't stop wandering around. Animal noises puzzle was awesome but we didn't recognize most of the sounds lol.

Yeah, the whole Myst series is worth mentioning (and Riven is perhaps my least favorite of them, though I only like the fourth game better due story). I've been replaying them all along few years now, using a 32" TV - as back when I first played them it was on small monitor.

Also should mention the 90's Lucas adventures, to pick one Loom is the most beautiful of them.

Speaking of old adventure games, Mean Streets (first Tex Murphy game) is another great one. It was special experience for me because back then my first PC didn't even have sound card and this was the first game where I could hear characters speaking to me. (Aside Master System Populous opening to very blurry "welcome to Populous!") But it's not just that subjective experience, the game has beautiful colors and style and humor.

Have to also add Pikmin 1 to the ones I mentioned, the whole series has a nice atmosphere to it of course, but 1 is truly special in that area.
