The idea of having all Nintendo games on one platform instead of split between two was arguably the strongest proposition in Switch's favour, but Nintendo isn't acting like this is their plan.

Waaaaayyyyyy too early to be having concerns like this. 3DS has a 60+ million install base; they're not going to drop it immediately. Most likely, they'll gradually introduce more Switch games and less 3DS games over time. Once Switch (hopefully) gains a market foothold, 3DS will begin to fade.
I'd advise you to wait until 2018, or until Nintendo officially announces a 3DS successor, and re-evaluate the situation before worrying about this stuff.
