From the games I have played, I'd have to say Majora's Mask. The level of detail in that game is just amazing. Turok 2 is also worth mentioning.

Perfect Dark. I played the shit out of this game years ago and the graphics were amazing.
Loved waverace, this one looked so great when it came out. Jet force gemini looked really good as well.
Conker and Perfect Dark. Yeah, Rare games certainly had great graphics.
