I understand it just doesn't have the popularity that it has in the US, but why would Phantom Hourglass, of all Zelda titles, be the one that nearly makes it to a million in Japan???

On the popularity it's probably down to the Japanese's unique taste, even with the changes in each game the core elements of Zelda seem to draw the west to it, I don't think straight up adventure games do that well in Japan come to think of it, they seem to prefer JRPGs and games with more controlled pace.
