PS1 controllers work with PS2 games for example. I don't get why Xenoblade wouldn't work with the Wii U Pro controller if it works with the Classic Controller.

Because it boots up the Wii OS, and the Wii isn't compatible with Wii U controllers.

It boots up the Wii OS? What does that mean? And "it's not compatible" has already been established. That doesn't explain why, however. I see no reason as of now, other than Nintendo not allowing it with a simple patch.

In order to run Wii games the Wii U runs in what is called "Wii mode." In this mode the Wii U is made essentially a Wii. You can't use any Wii U specific controllers in this mode, because it isn't using Wii U's OS at the time. Just like a normal WIi won't recognize a Wii U controller as a Wiimote so won't a Wii U with a pro controller. Classic controllers were built as attachments to Wiimotes, while Wii U Pro controllers connect directly by bluetooth. Nintendo could always develop software into the Wii mode's firmware to support the Wii U controller and possibly make it be recognized as a classic controller, but I don't know how easy that would be and whether or not they'd bother. Also Wii U supports classic controllers, just like PS2 supports DS1. Although I think you meant to say one can play PS1 games with DS2. In that case we need to talk about how PS2 and Wii U achieve backwards compatibility. Wii U achieves backwards compatibility by having very similar hardware (same architecture) and slowing down the clock speeds, then running Wii's firmware. The fat PS2's achieved it by having a PS1 CPU in them. The PS2 would just switch the the PS1's CPU as the main processor, but it all worked in the PS2's OS, not a PS1's OS. Slim PS2's used an emulator to play PS1 games. So it was probably easy to just make the PS1 forward compatible with DS2. It could also be the way the controllers are designed. The classical controller is a Wii attachment, while Dual Shock 2 plugs into the console directly and the Wii U Pro connects to the consol directly.
