I collect retro games, and have a pretty big collection (many of them boxed) and many of them can be considered rare so I won't mention them all. But from the top of my head, some of the rarer games I own include:

Terranigma
Harvest Moon
NES
Probotector (contra)
PS2
Shadow of the Colossus (it's rare in Europe)
Suikoden IV

NES, SNES, N64, GC, Wii, WiiU, GB, GBC, GBA, DS, 3DS, Mega Drive, Game Gear, PS1, PS2, PSP, XBOX 360, Atari Lynx
Here's what I know I have off the top of my head. I'd have to check my collection at home for others. Games are complete, unless otherwise specified. Rarity is based off of PriceCharting.com

I would gladly give you my copy but I can't find it due to all that fog.
Research shows Video games help make you smarter, so why am I an idiot

LoL Idiot is the exact word.
And damn a copy of SMB3 in its original box. That and Tetris can rake up a good buck on Ebay!
OT: Actually I own many. Collecting rare games is kind of my thing.
GBC: Pokémon Silver. Legend of Zelda: Link's Awakening DX, Oracle of Seasons and Ages. All three Zelda's in their OG Boxes.
GBA: Legend of Zelda: A Link to the Past SEALED (Player's choice copy though). Legend of Zelda: The Minish Cap in it's OG Box.
DC: Street Fighter Alpha 3 SEALED, Marvel vs Capcom 2.
GC: Fire Emblem: Path of Radiance and Metal Gear Solid: The Twin Snakes.
NDS: Pokémon: Platinum Version with OG Case, Pokémon Soulsilver Version WITH POKEWALKER box, Fire Emblem: Shadow Dragon in OG Case, Legend of Zelda: Phantom Hourglass and Spirit Tracks (apparently rare, LQQK at these links http://www.amazon.com/The-Legend-Zelda-Spirit-Nintendo-DS/dp/B001TOQ8UW/ref=pd_sim_vg_1?ie=UTF8&refRID=07V7VJP3D4ESNVNG97A5 andhttp://www.amazon.com/The-Legend-Zelda-Hourglass-Nintendo-DS/dp/B000FRV2UK/ref=pd_sim_vg_1?ie=UTF8&refRID=1DEXPKFZTN5D6X047VTF)
Wii: Metroid Prime Trilogy (Steelcase version), Fire Emblem: Radiant Dawn, Xenoblade: Chronicles, Super Mario All Stars: Collector's Edition in OG BOX and w/soundtrack, Legend of Zelda: Skyward Sword Golden Wiimote Edition w/ OG Box, Instructions and Controller.
I also had a PLETHORA of GC RARE games such as Super Smash Bros. Melee, 007: Nightfire, Phantasy Star Online, Mega Man Anniversity Collection, Legend of Zelda: The Wind Waker, Metroid Prime, LoZ: Master's Quest AND The Collector's Edition but lend them out to dishonest people and I never got them back... :-/Still heartbroken over my lost GC games...
EDIT: Does Valkyria Chronicles II and III for the PSP count?
I have the Metroid Prime Trilogy and Eternal Darkness: Sanity's Requiem.
