Pretty much all of Shenmue I + II

I also love levels that are placed above the ground:

(Skyloft being the first that comes to mind)

The City in the Sky and its Dungeon created a great atmosphere imo. (also due to the eery music)

Those are just a few picks. There is just too much for me to name so I just chose a few locations.
