I personally loved the vibrant colors, atmosphere, and soundtrack of Skyward Sword, and it left a better impression on me that OoT.

To me you have to divide it between 2D and 3D Zeldas. It's the only way to be really fair about it.

To me, it would go:

2D - Link's Awakening. Runners up - ALttP, Zelda 2, special nod to the original Zelda.

3D - Twilight Princess. Runners up - OoT, Skyward Sword (through it's MANY faults).
