The thing is a full 3DS/Vita game often has much more depth, story, and replay to a smartphone game. Smarthpone games are only really designed for 5-20 minute sessions, and it's just to pass the time. However 3DS/Vita games are often 10+ hours long, have a plot, and are stuff you can play for over an hour at a time.
Yes Angry Birds is 90% cheaper on a smartphone, but Smartphones don't have full pledged RPG's like Bravely Default, or other full pledged games like Resident Evil Revelations/Zelda/Fire Emblem.
3DS/Vita >>> Smartphone gaming.

As for 3DS vs. Vita, it depends on what type of games you play, and your gaming habits. Here are a few reasons why I suggest getting a 3DS over a Vita, but in the end it's your decission.
1. 3DS is natively backward compatible with DS games, so if you have any interest in Dragon Quest IX, or Advance Wars then the 3DS is a great system to play older games cheap. Digital re-releases on PSV are expensive and can't be sold.
2. 3DS games are exclusive for te most part. Meaning you can't play them on WiiU or PS3.
Vita is a great console, but the majority of the games are directly available on PS3 (Dragons Crown, Sly Cooper, PSASBR, Fifa, Assassin's Creed, etc). The few games which are exclusive on Vita are also clones of PS3 games (Killzone Mercenary is pretty much the same as Killzone 2 & 3. Same goes with LittleBigPlanet, Resistance, Call of Duty, etc) Out of what's left, your limited to a small library of niche JRPG's, which is nice, but even then 3DS has more of these.
To be fair, a lot of 3DS games are clones of console games too (e.g. Super Mario Land, Luigi's Mansion, Resident Evil, etc), but there are a lot more uique exclusive titles like Bravely Default, Pokemon, Fire Emblem, etc).
3. Nintendo's handheld exclusives are catered to the handheld market.Some of their games are just amazing, and would oly work on a handheld. Pokemon and Fire Emblem for example, they would be terrible games on the console, but because you can play them for 5 minutes - 5 hours at a time, they are amazing on the handheld.
Vita just doesn't have games like this. Sure there is Disgaea, but those are old remakes. Gravity Rush and Uncharted are often nominated as the best Vita exclusives, but they just aren't handheld specific genre's like many of Nintendo's games are.
I mean Advance Wars alone is enough reason to say Nintendo handhelds are amazing. I'm sure we'll hear an announcement for a 3DS Advance Wars entry soon.
4. Vita doesn't get many exclusives. Reading your comments, you like to play PS3 level games on the go. However how many of these games are there on the Vita? Nothing is planned for the future except for likely a generic FIFA/Need for Speed game, and when you look at Vita's past library only Killzone, Resistance and Uncharted properly mimic the PS3 game feel.
With Vita sales being so weak, there might never be a Gran Turismo or God of War for Vita. However there most likely will be an Advance Wars for 3DS.
