Well, the first artwork for the Wii Zelda game showed Link without a sword, but a character (a girl) who could be the sword. In The Wind Waker, the first dungeon had to be played without a sword.
The thing is that Aonuma who is in charge of the Zelda series does not like sword combat and thus keeps moving in a direction where combat becomes less important in order to focus more on the "interesting" parts. For an actual Zelda fan, the whole series is built around sword combat, because that's Link's main weapon. But for Aonuma the sword is more of an obstacle than a fundamental part of the gameplay. If he could take out the sword, he would. He doesn't like reflex based gameplay, because he sucks at it. As such, the more control he gets over the Zelda series, the worse the games turn out to be. That would be the two DS games.
Fortunately, the home console versions are of higher importance, so Aonuma has less of a final say on these projects. Considering how long of a development cycle Skyward Sword had, I wouldn't rule it out that the game looked vastly different two years ago than it does today. In other words, it's possible that a greater emphasis on motion controls wasn't originally intended, but then Miyamoto or Iwata stepped in and ordered that the game needs to change. That was a while ago though, when Nintendo still had some senses. Nowadays they really do whatever they feel like, whether it makes business sense or not.

Regarding SS, it has indeed been mentioned in numerous interviews that Aonuma wasn't too keen on using motion-plus, until Miyamoto came to him in 2009 and said something along the lines of: "if Wii Sports Resort can do it, so can Zelda". AFAIK it was also Miyamoto's idea to change the art style from the one TP had to what we have to day.
I think Aonuma is kind of burned out, after making the same game over and over again for so many years that's understandable. I mean making one Zelda nowadays already sounds like a taxing experience to me. Games like Spirit Tracks and Crossbow Training are probably him looking to do something different as a developer. It has also been said that he wanted to make a sequel to Crossbow Training with online, but was told to "focus on Zelda". Poor man really deserves to be given some freedom to work on a different franchise...
Just out of curiosity, who within Nintendo would you like to see work on Zelda in his place? (Don't be like everybody else and answer "Retro"
