The draft is for players from Universities. Academies are for developing young players within the club.
It use to just be the draft, but many clubs started building academies as felt it was a better model.
You'll find MLS is a mix of American sporting and International Football traditions.
For example, my club DC United has drafted several solid players. Chris Pontius (sadly hurt by injuries), Perry Kitchen (looks to be our captain), and Steve Birnbaum (great young CD). We also have academy products, such as Andy Najar (who we sold to Anderlecht), Bill Hamid (an amazing GK who looks to be challenging Tim Howard in the next cycle for the US) and Colin Martin (so young and so much promise).
