From a technical standpoint I would say Crysis although my favorite water effects are from Uncharted.
Anyone who does not agree with me is a 100% blind fanboy.
We all know the best overall water graphics, physics, etc... goes to "Congo Bongo" from the Atari 5200.
Just look at how realistic waves, ripples and the top notch physics used to recreate the beauty of the water running down the waterfall. Simply stunning!

its nice to see that some people (Slash) though that the Uncharted Pic is a cutscene ! This is REALTIME BABYYYYYYYYY! YOU'RE PLAYING THE FREAKIN PART!
UNCHARTED WIN ! (baldurs gate on ps2 has some neat water effects btw)

Crysis is the most technically impressive water except when it comes to physics, but it by no means looks real. There is still a world of difference between actual water and the water in Crysis.
I prefer the water in Wind Waker as a matter o style and consistency: it doesn't try to be water, it's just a representation of it.
Wave Race Blue Storm gave me the most "wow". I say it was the most fun water =D
