You were really fast with the last hints, but I still got 1 game left in this batch:

45) Cyborg Ninja Origins

The only mainline game where you play as him

This definitely sounds like a Metal Gear Solid game. And the 'only game where you play as him' part probably means it's either Metal Gear Solid 2 or Metal Gear Rising: Revengeance.

Super late to this but I've finished my list and will get my posts worked out hopefully soon enough. Here, have the first 10 hints (I'll keep them easy cause I'm running late):

#50 - It's like a tower-defense sidescrolling city-building simulator that can be played in 2-player co-op.
#49 - This game revolutionized its franchise by adopting the genre of another franchise, and played a part in naming said genre.
#48 - This Zelda-like has you go from its hub town to the 4 directions around it, wherein lie gigantic beings. It's not Majora's Mask!
#47 - This other Zelda-like starts you off in a completely grayscale area, from which you travel through doors to the "real" world.
#46 - The most popular entry in a spin-off series so popular it had a whole scene dedicated to it in this franchise's movie.
#45 - This remake decides to strip the main character of their powers right as you reach the ending of the original game.
#44 - The third mainline entry in a franchise that left a lot of now useless plastic toys in people's homes.
#43 - This sequel added the ability to dash out of a crouch, and it's basically impossible to think of these games without it.
#42 - This remake was the first sidescrolling release in this franchise for 15 years.
#41 - A sports simulator that feels more like a job than a game - it doesn't even have music!

45 - Metroid: Zero Mission?

42 - Metroid: Samus Returns?

Yup it's MGS2. Rising had already been guessed.

50 (incorrect guesses - Devil May Cry V)
- This was the first time a game in this series appeared on more than one home console (at the fifth time of asking).
- This was the final game released in this particular timeline, although canonically it occurs first. An ill fated reboot was released six years later, with any releases in this series since then being limited to remasters of earlier games.
- It wouldn’t be a surprise to see this game remastered in the future, as a studio with a penchant for diving into the past has already worked on re-releases of the first three games in this series.

Turok: Evolution

Turok: Evolution

This is correct. Not the most well loved game admittedly, and despite its flaws, I've found myself coming back to it often over the years (for both single and multi player). With Nightdive remastering the first three, I'm hoping that Evolution and Rage Wars will also be on the way at some point.

Change YoY: -3   My Rating: 9.0 / 10

I never actually got around to playing the first two Suikoden games when they were first released back in the 90s, I honestly probably wasn't even aware they were a thing until much later in life. Over the years I heard a lot of people talk about them in reverence, as these masterpieces of their genre, with Suikoden II often singled out for particular praise. My chance to give them a try came when I noticed that they had both been released on the PS Store, so I decided to finally give the series a try. I certainly liked the first game well enough, but it was the second game in the series that truly stood out to me, as it had done to so many others before me.

There was simply something different about the story of the game, the heavy political overtones weaved in with the story of war and struggle against a superior opponent were quite unusual at the time, and in a lot of ways still are. Of course, that wouldn't matter without good writing, and Suikoden II has that as well, alongside a genuinely despicable villain, a great music score by Miki Higashino, and visuals that still hold up remarkably well thanks to the developers decision to use sprites rather than 3D models. It's an excellent game, and one of the finest examples of its genre both at the time and still today. I'm very much looking forward to the HD remasters, whenever they might be released.

44. Kirby Superstar Ultra
I had never played a Kirby game before picking this up, unless you count Kirby's Avalanche which was really just a re-skinned Puyo-puyo game. The easier games were fun distractions, good for relaxing with, while the harder ones gave a satisfying challenge. I spent most of my time in the Arena fighting enemies or 'Helper to Hero' which let you playa boss rush as any of the 20 'helper' characters. But the stand out game was Meta Knight's Revenge. The characters, level design, and music were all top notch and I loved the cameo from Dynablade.

Some more clues.

48 - Super Street Fighter II
- This iteration of a highly influential title gives you the opportunity to travel to four previously unvisited countries.
- Whilst your journey through the game is mostly random, you’ll always end it by visiting the same three countries.
- The main reason you’re travelling to these countries is to give people a beat down.
- Some of the places you could find yourself having a fight include a dock, a beach, an air force base, and a factory.

47 - Sonic the Hedgehog (Master System)
- The first boss is comically easy if you play the handheld version of this game.
- And the handheld version is what was picked to represent this title on a recently expanded compilation of games from this series.
- There are two other games that share the same title as this, one of which was released in the same year on a more powerful system.
- The game is named after the playable character, who is the mascot for one of the biggest developers in the industry.

45 - Alundra
- The protagonist has to enter people’s dreams in order to progress through this adventure.
- The word ‘adventures’ was part of the title of this game in Europe. The NTSC version simply had the protagonist’s name as the title.
- An exclusive to one of Nintendo’s competitors, it took a lot of influence from the early Zelda titles of previous generations.

44
- You solve everyone’s problems but your own in less than a day. But what you do discover along the way does offer you hope in your search for an old friend.
- There’s so much going on, that the protagonist feels the need to quiz himself at the end of every chapter.
