If you don't protect your IP, you lose it. Nintendo handled this perfectly. Let the game come out and then send the C&D. People who want the game can still get it (through unofficial means) and Nintendo protects their IP.

Binging it, for research of course!
...
Wow! Moemon is cute as heck!
Now I can't play it though. Cute Pokemon girls are for hugs, not for battling.
The problem with a company allowing fan games is that it sets a legal precedent for others to legally copy their trademarks. It is part of the law that a company must defend its trademarks, or it loses their rights to them.
I describe myself as a little dose of toxic masculinity.

Does it matter? They made their game, they shared it. Even with a takedown notice, its not like it will disappear from the internet.
Companies like Nintendo are the ones that lose because they want to. They can contact these people, buty their projects and sell them making a huge profit. That is what for me seems insane. Yeah, takedown notice is to be expected. But they could handle the situation so much better.
Not surprising, but is unfortunate for those who spent a lot of time making this game
though i'm sure they knew this would happen and downloads will still be floating on the internet..

I don't think anyone is arguing that as the issue. Nintendo should protect it's I.P when it is being infringed.
I think the issue is that Nintendo likely knew abouts this project since it's very early days (Heck, I did.) and allowed the maker to proceed for almost a decade, essentially wasting a massive chunk of that users life.
What Nintendo should have done is hired these people, gave them a job and released the game properly.
Same wen't for that Metroid 2 remake, almost a decade of that users life was spent building that game and Nintendo shut it down once it released.
Nintendo also tends to attack and shut down youtube video's as well, Nintendo is very strongly against anyone who produces content that even hints towards Nintendo's I.P. these days... And Nintendo should be ridiculed for it, Sony and Microsoft, heck most companies don't go to such lengths, many companies even support such efforts.
