I don't think so. They did this with the fan-made Mario 64 only because they were planning to release Mario 64 in WiiU VC. Sadly, I don't think Nintendo is working on the Mother franchise. If the game don't interfere with their plans, I doubt they will bother with it.

Man it should really sucks to put yourself into this and get dumped down by the company they probably also love.

To be fair, I don't think Nintendo has actually done that with an actual fan game. Mario 64 HD was only taken down because the original game was announced for Wii U's VC days later. They haven't taken down a multitude of fan projects like Ocarina of Time 2D, Mario 64 Star Road, Project M, etc. Plus, Iwata said himself that their properties can be used by fans for derivative works.

I don't think Nintendo is going to do anything with the Mother franchise, so they'll probably let this slide by. The moment the creator starts making money off of this is when Nintendo comes in with a C&D.

Itoi said he didn't care if a fan game was made, even though I'm aware this is Nintendo's IP I'm sure they'll let it slip. Plus, they've been working on this for some time now. Nintendo can't be that heartless. If it's something like Mario, their bread n' butter...you really shouldn't broadcast that...just sayin'.
