There is more to Metal Gear Solid than this, but I find this to be a very touching scene. You feel like you just eliminated another villain, until you learn more about the back-story. You also feel bad for one of the protagonists losing his love interest.

The coolest piece of narrative I created in a game recently was when I played Crusader Kings 2. I was a viking king, went with a big army and raided Rome. Managed to capture the pope, and sacrificed him to pagan gods.
