Yes! MGS2 is a great contender. From the prologue on the ship with the rain and the engine sounds inside, to the perfect day/night time transition during the story. You could really feel the progression of time in MGS2.
Stalker oozes atmosphere as well, topping the Fallout and Metro series for me.
