Sega AM2 - nobody in their right mind can remotely say they've taken as many risks collectively to achieve their visions and dreams. Nobody.
Edit: Just looking at what they achieved with Shenmue back when the project was planned for the Saturn is eye-twitching.
Keep in mind, this was circa-1996, on the Sega Saturn; a system being slandered for being "bad at 3D":

I'm not doubting Valve clout as a publisher and digital retailer.
But as a game developer, they don't match up to Nintendo EAD. Looking at the most critically acclaimed games of all time, and the best-selling games of all time, EAD is heads and shoulders above everyone else. For a couple reasons:
1. EAD consists of many teams, each typically assigned a specific major, long-running franchise with large fanbases.
2. A long head start.
To me, Valve is a clear candidate for best developer of the past decade, thanks to HL2, Portal, Left 4 Dead, and Portal 2. But all time? Eh.

The main candidates that came to mind were:
Valve (Half-Life, Portal, Left 4 Dead, Counterstrike, mod friendly games etc.)
Bioware (Mass Effect, Dragon Age, KoToR, Baldurs Gate, Neverwinter Nights)
Naughty Dog (Uncharted series, Last of Us)
Rockstar, Bethesda and Ubisoft Montreal (seriously, look at the diversity of their games list) also deserve a shout.
Nintendo (from 1985 and onwards) and Rare (up until around the 00's) and Naughty Dogs

I would include Nintendo EAD, but they're a massive wodge of studios and I wouldn't know how to pick and choose the ones who worked on the games I liked. The ones listed above are all 1-2 team studios who you can definitely pick the work output of.
