I'm not saying as a fan I like it, but I just looking at it from a pure, cold business perspective.
Really unless you have a industry shaking third party megaton type announcement or some new hardware or new industry shaking game IP to show, E3 is really just a pep rally for your own group of fans to get them excited.
And Nintendo Direct does the whole "Nintendo fan pep rally" thing for a fraction of the cost. You don't need to book the Nokia Theater to get the same impact with the same audience.
Again though I'm not saying I agree with this decision, just looking at it from a cost management POV, unless you have a game changing announcement, then E3 is really just a really expensive party for people who were already going to buy your product most likely anyway.
There's nothing Nintendo can show at E3 that's going to make someone cancel their PS4/720 pre-order, no matter how many Mario or Zelda games they show. Nintendo doesn't make games like Halo or Uncharted and third parties aren't willing to help Nintendo in any significant way that would tip the scales in their favor. So why bother trying to wow that PS/XBox audience with a big stage show? The press members that don't like Nintendo aren't going to change their mind either way too. Nintendo fans may be upset, but once they see the games they love so much, they'll forget about it and get excited.
