No, they didn't. On their 2012 lineup list released at E3, Lego City: Undercover for the 3DS was listed. It was never shown, indeed it was barely even referenced (I think they did say "3DS" at some point when showing off the Wii U version).
Beyond that, Nintendo has surprised people in the past. Also note that Fire Emblem: Awakening for the 3DS has now been confirmed to be on the way, but without a confirmed release period. It could turn up in 2012.
You know, I actually wonder if Nintendo might have intended to show off more 3DS titles during the software showcase, but were anticipating having to compete against the PS Vita... which was barely mentioned by Sony. When they saw that Sony hadn't brought anything to compete against the 3DS with, Nintendo could have gone "well then, let's not reveal everything".
An interesting observation - Nintendo had a section on their e3 website for "Nintendo 3DS Games"... the only thing they ever posted under that category was the Showcase stream itself. They didn't even post up information pages for NSMB2, Paper Mario 3DS, or Luigi's Mansion 2. One has to wonder why they'd have prepared such a section, only to not use it. I mean, there's no doubt that Nintendo wanted the primary focus to be on the Wii U... but it still seems strange that they mostly showed more of the Mario trio during the Showcase, after having shown them during the main conference.
This might be Nintendo's alternate time to unveil 3DS titles that were going to be shown during the showcase. We just don't know.

I used the wrong word, but it should have been clear from the context that I meant that Nintendo won't announce any first-party games we don't already know about on Nintendo Direct. Between New Super 2, Onitore, Animal Crossing, Luigi's Mansion, Paper Mario, and LEGO City, plus localization efforts for Fire Emblem, Nintendo has filled their line-up. That's way more first-party games than we got in the past 6 months -- Spirit Camera, Kid Icarus, Mario Tennis. Last July-December we got Star Fox, 3D Land, Mario Kart, Rumble Blast, and Tetris Axis. I'm not expecting 7 or 8 first-party games in the next 6 months.
There's no point for them to talk about a game that isn't coming out for four months on Nintendo direct. They'll have at least one more Direct conference before LEGO City, Luigi's Mansion, and Paper Mario are released -- probably 2 or 3. Usually they talk about games coming up in the next few months. These aren't little mini-E3s. They're short-term release previews. Sure, sometimes they're packing bombshells -- but rarely for games more than 4-5 months away. New Super was revealed in April, coming out in August. The Last Story was announced for NA in late February, for release in early July.
As for not knowing, well yeah, that's why it's a prediction. This is what I think they're going to have and not have, and why.
