Halo 1 agreed, top 30 material. Halo 2 or 3 no. Neither did anything to advance the genre or even the series for that matter. In fact, you can argue the exact same thing for Halo, but Halo advanced the console shooter arena in ways Goldeneye didn't. Gears, being the first game with a cover system (a genre advancing mechanic), represents the 360 shooter library well. 

You can argue Half Life 1 and 2 on a top 100 list for a couple reasons:

HL 1: Obvious reasons. AI that was waaaaaaay ahead of its time, story telling unlike any game before it, excellent pacing, explosion of the mod community. Alien weapons were very unique (the little running chicken looking bomb creatures, for example)

HL 2: First time physics was a playable mechanic in a game with the grav gun. Engine that, for the time, dwarfed everything else. Again with excellent pacing and story telling. They also had about 6 years or so to make the sequel.  

 And this man speaks the truth. We have yet to see the impact of Wii Sports on the industry overall. 10 years down the line it may be defined as the 1 game, however simple, that changed the face of gaming forever.

GTA: Perfection of the sandbox, personal opinion or not it moved the industry forward. The term "GTA clone" is a pretty big tip off.  

Genesis: Ristar

Saturn: NiGHTS, Panzer Dragoon Zwei, Panzer Dragoon Saga, Shining Force 3

Dreamcast: Skies of Arcadia, Phantasy Star Online

Xbox: Panzer Dragoon Orta

Xbox 360: Virtua Fighter 5, BioShock

Wii: Super Mario Galaxy, Zack and Wiki

PS2: Metal Gear Solid 3

All of these games are more then worthy enough to be in any top 100 list.

Quite frankly, my list would probably have 50% NES games in it!

The way this list is set up it kinda makes it so that a game has to be platform specific to be great. I strongly argue that SSX3 should be on the list, as it's better than any sports game I've ever played before. It's multiplatform though, which doesn't seem to fit into any categories here.

My personal top 7: 1.Xenosaga Episode 3;2.SMG;Final Fantas 6;3.Lunar 2(Playstation remake);4.Chrono Trigger(SNES);5.Conker's Bad Fur(N64);6.Zelda 3;7.Mass Effect A good mix of old and new.But not set in stone,may change anytime.
