Being told the princess was in another castle. Actually wait, that's more a kick in the balls.

First time I can't remember, but more recent examples would be FF6 (thinking it was the end of the game when it wasn't) and CoD4 (couple of things in that game were amazing and brutal).

legend of legaia - somehow played this before ffvii. the story just wrapped me in.

final fantasy vii - again loved the story

legend of dragoon - the game play / story was just awesomesauce, and the graphics were a nice step up. oh and great voice acting.

lunar1+2 - amazing story.
