I love Dune (it was the second game I played through after SMB1), but I always hated that lengthy intro a bit, as it is so drawn out and quite spoiler-heavy to boot.

And finally, while I guess this is stretching "early 00s", The Legend of Zelda: The Wind Waker (GC, 2003)
This is my favorite one, only the overseas orchestral version, feel it fits the game the best compared to the japanese songs, captures the scale of the adventure that Symphonia is.
When I read the title of this thread, Final Fantasy VII came to mind immediately.
