As for Retro themselves, they're the ones I'm truly concerned about here. 3 and a half years seems like an awfully long time to make a game, let alone not even have one announced - I fear they might be no more.

According to this site, Tropical Freeze sold very well (1.62 million), not super mega incredible, but very good numbers, especially considering Wii U's install base; so there's absolutely no way they don't exist anymore.
So I believe there are two possible scenarios:
1. The project they are working on is truly very ambitious and a new IP, so they can't show anything yet, and unlike Metroid or Pokemon, which are established franchises, Nintendo can't simple say "X new IP is in development". I mean of course they can do it, but it won't generate as much excitement as those other popular Nintendo IPs.
2. They have become a developer that helps in other projects, I think they have help Nintendo in some smaller titles (can't remember which ones though), which is a shame really if this is true.
The only other possibility I can think of (which I think is very farfetch) is that Retro is no longer a second party developer, and has become third party. I think that if this was the case we would have seen some information on it, but stuff like that I'm sure take time to make public.
