Quake came out in 1996, Quake 2 in 1997, and Quake III Arena in 1999.
Quake III Arena, with Counter-Strike being a close 2nd place. I've spent hundreds of hours on those games when I was a kid! Good times.

Quake revolutionized FPS ,online gaming and pro gaming. Not a single game has changed the course of gaming so much as the first Quake. I still remember fondly watching it for the very first time and I got blown away by it and I wasnt even a FPS fan at the time.
Half-Life may have been a better single player game, and spawning Day of Defeat and obviously Counter Strike. But in terms of impact on the business and gaming as a whole, Quake is on another level.
Probably Unreal Tournament... I mean I didn't play the original but 2004 was stellar, and I'm more into that type of game then the shooter campaigns.

I was a big Unreal (and other arena shooters) fan but Half-Life was something completely different.
An obvious shout out to Doom as well of course.
Had the most fun with GoldenEye 007, second would be Wolfenstein 3D. Then probably Duke Nukem 3D and Quake III.
