I'd argue that in M3's case they're one in the same. The stuff they put the characters through is definitely dark. The unsettling design of the enemies is hammered up to eleven, the outcome of the penultimate (and ultimate) boss fights in respect to the characters, hell, even the metal on wood logo is explicitly designed to disgust players. That game really plays on theming, but to me it's still outright the darkest Mother game. 

 

Not that I was listing it as a "darkest game," just that I'd put it over EB specifically in the discussion of darkness.
