Is there one that's not on the list you'd like to give a shoutout?
Decent choices, but shout outs to the Flintstones and the Jungle Book are in order. Seriously, when I was a kid those games blew my mind and eased the pain into the 16 bit era.

The Immortal for good iso-perspective - honestly, it could've fooled as being an early Amiga game. But overall, probably Battletoads, as Cobretti said, game really pushed into 16-bit territory like no other NES game.
A couple of games that need mentioning:
Castlevania 3
Little Nemo
River City Ransom
Love and tolerate.
Man, you're on a roll with these 'best - ' threads. I think you've covered other gens as well? I can't recall them all.
Anyways, I didn't play a lot of NES games, so I'll go with Mario Bros 3 O:
Dance my pretties!
