It was reported to be stocked low to begin with, and looks like that turned out to be correct. There were reports of how it only sold through a certain percentage of it's already low stock at one certain retailer in Japan. A percentage number which escapes me at the moment. But on the other hand, the #FE bundle was sold out. They speculated that it may be because people heard that the loading times are significantly faster on the digital version of the game.
Not trying to imply the "99% digital sales" argument, but it's something to consider.
But yeah, I wish it had done better. =/

Sad maybe, but not that strange. They teased 2 small and hardcore fanbases (SMT/Persona and Fire Emblem) and didn't deliver. They chose to do some idol anime generic looking JRPG instead (Persona 4 Dancing All Night : The JRPG Edition, without the P4 cast). The communication around the title was weird at best (with some uninteresting WTF videos). I was expecting a flop, I'm not disappointed (and they expected it too if you look at the stocks). It will surely flop even harder in the West (Wii U small userbase, Persona 5 incoming, "How are they going to market this thing"...).
I'm a huge Persona and Fire Emblem fan, and I always felt kinda insulted, or at least hugely disappointed, by this game, especially after dreaming about what a crossover would look like. I hope they will think about it again and develop a real crossover, without the pink idol "Let's all be friends and sing !" atmosphere. I love a lot of "stupid looking japanese weaboo stuff" (when it's done well), but I had enough of this poorly done idol crap in P4DAN (but at least, the story is not the main part in a rythm game... It's different in a JRPG).
