#FE is a game that is expected to be rated M by ESRB. That definitely puts it more in the class of Persona and SMT and a little less in the world of Fire Emblem. Games that are rated M have not had a good history on the Wii U. Bayonetta, which had a huge marketing push by Nintendo, has been severely overtacked on VGChartz and is apparently nowhere near 1 million, while games like Devil's Third and Fatal Frame have recieved a limited retail or digital-only release.
That said, I don't think that these poor sales should be a surprise to Nintendo (or Atlus). Making a game a game that is a cross-over between two niche IPs within an already niche genre generally is not going to be a good idea, sales-wise. #FE is clearly a game that was made for Nintendo's hardcore... A vocal group of mature Nintendo gamers who are not going to be satisfied with Yoshi's Woolly World. It's nice to see that Nintendo cares about these fans and is willing to take some small losses to keep them around. I am sure that Nintendo is paying ATLUS on actual costs for this game and so I doubt that ATLUS has lost any money here and whatever minor losses that Nintendo has suffered from #FE could probably be recouped with a cheap re-release on Nintendo's next gen of handhelds.
