+games run 1080p 60fps without a problem on almost every console (xone,ps4,wiiu,ouya lol)
+more easier to tell stories (example FF,RE had way better stories back then)
+shorter development (im not sure about this srry) 
-less freedom no 360 degree motion camera etc.

Using pre-rendered backgrounds had nothing to do with telling good stories. The reason we're seeing weak stories in franchises that used to have good stories are because developers are simply running out of ideas. Besides, Resident Evil doesn't have a very good story. The second one kind of did as well as the third one, but the first one did not. The story of a research lab in the middle of a forest that disguised as a mansion is something straight out of a b-horror movie. Yes, that's what initially inspired Resident Evil, but then they decided to take everything seriously, which makes the story for the first game seem even more absured. In fact, in Wesker's Report, Wesker himself questioned the logic of the first game by mentioning that placing such a facility in the middle of a forest made absolutely no sense and that the anarctic facility in Code Veronica made a lot more sense since outbreaks could be isolated.
As for other reasons for not using pre-rendered backgrounds, a lot of those old games that did are extremely dated. You have good ones like the Resident Evil remake and Resident Evil 0 which used sophisticated techniques to make the backgrounds interact with the environment, but I think pre-rendered games were on their way out ever since The Legend of Zelda: Ocarina of Time. Yes, that game contained some pre-rendered backgrounds, but most of the game was full 3D and made any other adventure or RPG-type game that used heavy amounts of pre-rendered visual look very dated. Pre-rendered backgrounds severely limit what you can do with a game which is one reason many PS1 games aged so poorly.
Since we're on the subject, Resident Evil 4 is a perfect example of a game being liberated from using full 3D graphics. People want to play that game over and over again because it's so much fun.
