Right, because the galaxy wide famous bounty hunter who has infiltrated countless hostile strongholds with no one giving her instructions is far less competent at decision making than a Federation commander who has probably done this sort of thing once or twice at most, and certainly in nowhere near as dangerous environments as Samus has been in.
The Sector Zero comparison arguably shows just how incompetent both characters are in Other M, which is another flaw of the game. Samus races off to track down these supposed Metroids without even bothering to check if it was a trap, while Adam can't think of any other way to let Samus know that infiltrating a base full of unfreezable Metroids might be a bad idea than to shoot her in the back. And as for getting rid of the Metroids, apparently using the self destruct sequence (which exists) for blowing up the entire space ship of dangerous bioweapons is too...explosive or something...so we have to go get rid of a Federation soldier to blow up the one really dangerous part.
Other M was a game that tried to be dramatic first and worried about making sense later (or, in some cases, didn't worry at all), and that cost it dearly.
As for Samus' response to Adam, I certainly wouldn't expect her to be as blunt as saying "hell to all of you," but I would expect her to strike out on her own and do things her own way. You know why? Because that's what her character is established as in previous games, most notably in Fusion, as I mentioned before. She's shown to be very reluctant in accepting any one ordering her around, so it makes no sense with her character to do so here. I'd also add that it makes even less sense the further you go on, where she starts obeying orders that put her at unnecessary risk.
Allow me to illustrate; take the run in Sector 3 through the super heated area. The reason that Adam gives for denying Samus the majority of her powerups is that they pose a potential risk to the soldiers and potential survivors. The Varia Suit, however, poses no threat to anyone whatsoever; it's merely a heat shield and a damage reducer. In short, it provides no negative effects to others whatsoever, while providing a major positive effect for Samus.
And yet, despite all that, Adam refuses to allow her access to it until the Goyagma boss fight, forcing her to put her life on the life in multiple instances. This level of stupidity would be the equivalent of the army sending soldiers into Antartica and refusing to allow them to wear thermal gear. It makes very little sense for Samus to agree so readily to following Adam's orders in the first place given what we know about her personality beforehand, but it makes NO sense whatsoever for her to continue to follow orders after Adam repeatedly denies her access to life saving gear that would have no negative effect whatsoever on the environment around her.
