Capcom characters seem like the best fit, since they have the most recognizable roster to Nintendo players.

Phoenix Wright
Leon Kennedy
Viewtiful Joe
Monster Hunter (complete with custom stage)
Arthur/Maximo

From other companies:

Layton is a good fit in terms of style and popularity
As long as Sonic returns, no reason not to have Knuckles and (if we must) Tails
Bomberman could be cool
personally I'd kill to have Marco Rossi of Metal Slug fame! (slug is final smash obviously)
Scrooge McDuck!!! (waaay better than Mickey Mouse) - I don't even care if he hasn't been in a game since forever, it worked for Kid Icarus!
maybe revive some more Sega classics even if they never were on a Nintendo console, like Ulala (space channel 5) and Beat (Jet Grind Radio)

Who cares about Isaac from Golden Sun? They should add Saturos!
Also, cut Marth from Fire Emblem, add Mia from FE10 and the Black Knight.
Shulk and Fiora (maybe even Egil? xD) and Elza, Kanan and Manamia from The Last Story. Also, Kratos Aurion from Tales of would be a better choice than Lloyd. xD

Why not add both? Hero and Villian? However I think Fenix would be a better villian.

A lot of people are suggesting MewTwo returns, and Nintendo add Geno, Ridley, Shulk, Demise, and Issac.

For third party, is everyone just suggesting JRPG's? LOL. I think Leon Kenedy from Resident Evil, Mega Man, and Knuckles from Sonic were all great selections.

Mega Man, I feel is a must, Shulk and Ridley as well.
