Dead Space

I agree with quite a few of the games people have already listed, so I will toss out one that no one has said yet.
Cursed Mountain has a great atmosphere. It is set in the Himalayan mountains and focuses heavily on Tibetan and Buddhist legends. You start in a local town and then slowly work your way up to the summit of the mountain in search of your lost brother. Along the way you pass through small villages, temples, and base camp finding clues as to what happened. The mountain itself plays a strong part in the atmosphere of the game, especially toward the end. You really feel like you are struggling to make it to the summit.
Unfortunately, the game kind of sucks. The pacing in the first half of the game is far, far too slow.

Blocking out that drawn-out scavenger hunt near the end, I would say that Echoes has an even better atmosphere, especially before you get the Dark Suit and Dark Aether is still this huge, mysterious, intimidating world that shoots your pulse through the roof whenever you step outside a light beacon.

about two post above u, you'll see it.
Most Recently it'll have to be Dark Souls and Skyrim.
The PC version of Skyrim with a few mods looks and feels alive and vibrant
