If I remember correctly, it follows the story of the manga. The FMA anime, slowly diverged from the manga as it went on.

It's the true FMA to say. Brotherhood follows the manga with very little changes. And yes there are big differences between FMA and FMA:Brotherhood.

Not slowly, but rather quite radically. After the fight against Greed, the original FMA anime became a story about parallel worlds and how the Humunculi (sp?) were just the products of failed human transmutations, Brotherhood and the Manga became a story of a puppetmaster trying to take control of God itself.
