Well, the thing about the Metroid series is that, while Nintendo fans routinely put it on the same upper echelon of Nintendo games along with Mario and Zelda (and it most certainly is in terms of quality and gameplay), Metroid never really had the things that made the former 2 series huge system sellers, and that is mass market cross-over appeal (mainly Mario) and name recognition (both Mario and Zelda).
Plus, with the exception of the first Metroid, (and to a certain extent, Metroid Prime), the Metroid games were mainly released later in their respective console's life cycle almost under the radar, as opposed to being a flagship featured launch title or post-launch title like most Mario and Zelda games have been for their respective consoles, so that has had a negative impact on their lifetime sales as well.
And of course there's also advertising... Nintendo will advertise the shit out of anything and everything Mario-related, and Zelda usually gets a pretty big advertising boost as well for each major release.... Metroid, not so much... witness the less than stellar Prime 3 sales on the Wii for what was easily the best title up to that point released on a system that people were still fighting tooth and nail over. To put things in perspective... Halo 3, which launched just a month after Prime 3, sold nearly double the units in its first week in NA alone than Prime 3 has sold LTD world wide... that's the power of advertising!
