1. The Metroid Prime games for the GameCube do not have an online multiplayer. Last Gen online gaming for Consoles were the new thing and games that had a multiplayer enjoyed very good sales. This fact alone lost the Metriod Prime games sales.
2. The Metroid Prime games are FPAs not FPSs. This lost sales for the series.
What's left in the sales department is what the games sold. Let's not forget that the IP had been MIA for 8 years until the release of Metroid Fusion for the GBA. Metroid Prime came later. This meant that new gamers from the N64 on to the Gamecube had to be reintroduced to the Metroid IP. If Nintendo had developed a Metroid game for the N64. I believe the series would have developed a larger following.
Note: The sales of the Gamecube may have also contributed to the low sales of the series.
