My personal favorite was Silent Hill SM. It's just so great, immersive and exciting. The atmosphere is so heavy and the controls are top notch. Sure, it has a few glitches here and there, but that doesn't stops me from loving it.

Runners up is Left 4 Dead 2.

Best of 2009 was in my opinion:
1) Killzone 2
2) Uncharted 2
3) Demons Souls
4) Final Fantasy 13
5) 3D Dot Heroes
6) Ratchet and Clank ACIT
7) Trine

I will have to give the node to either Uncharted 2 or Final Fantasy 13 and they both just nudged out Killzone 2 which came in at a very close second for GOTY.
