Of course there's a percentage of shared fanbase (me, for example, i love both franchises), especially since Square merged with Enix, but that's more true in the West than in Japan (a lot of people in the West discovered DQ when DQVIII brought the FFXII demo), back then, FFIX was pushed because both companies were separate and competing, even if there was 5% of shared fanbase, Square wanted that 5% to be busy with FF IX, not with Enix's DQ VII...
Even if there's a 50% of shared fanbase, still that leave millions of gamers that only play one franchise, DQ ones have been playing their games in the best-selling consoles (NES, SNES, PS1, PS2, DS, Wii)... FF ones are more loyal to Sony (not all of them, but a lot are accustomed to play the main games on Sony systems, of course, that doesn't mean that if FF went to another system, they wouldn't buy it).
So one being on the Wii and one being on the PS3 is not a big deal for fanbases, it's more a big of a deal for console sales, the fanbase will buy the console where the game is on and the shared fanbase will buy both consoles...
