Was thinking this just the other day, or more some games I'm surprised haven't got remasters.
As long as the keep the gameplay:
Omega Boost (although would have to be extended and maybe difficulty lowered for modern audiences).
Vagrant Story
Star Ocean
I want a new Star Gladiator but don't think it would count as a remake as 8 character isn't anything by modern fighting standards.
Fear Effect, in the vein of the RE remakes.
Adding, I'd like to see a remaster of Valkyrie Profile 2.

I remember MDK, great game. Shiny made it and I love Earthworm Jim and Wild 9. Looking at Shiny's history they are now kinda not a thing and part of Amazon games... which means MDK is owned by Amazon? So likely to never appear again.

If anything, instead of doing Earthworm Jim 3D the way they did they should have just done it with the MDK engine. Just have Kurt (MDK's protagonist) reskinned as Jim so that they could apply Jim's animations to the game.
Anyway, I'd like to see an HD remake of Star Fox with an actual aiming reticle, charged shot with lock on, being able to do loops, and all-range sections. Oh, and no motion controls, we don't need another Star Fox Zero.

Paper Mario. TTYD merely needs better graphics, even if they are mostly remade. The original Paper Mario should be remade to let you play the game after the final boss and have some changes to the graphics and gameplay to make it more like TTYD.
Mother Trilogy. Mother 3 probably won't leave Japan ever. But a remake would probably be the best shot. I'd rather a remake do some content censoring or music changes (copyright) than a mere translation/port of the game. Mother 2 could use a graphical remake and minor tweaks like a bigger inventory. Mother could be changed to have gameplay more in line with its sequels (meter, no random encounters). I would like a clay art style for the game, or the toy look from the remake of Link's Awakening.
Persona 4, but only if Persona 3 Reload turns it well.
Chibi-Robo: Mainly just remade graphics, but I'm sure some of the gameplay or additional content could be changed.

For me, when I want to play a game from my past (and my past stretches all the way back to the 2600, so pretty much all of modern console gaming), I want to play the game as it was when I first played it. Usually, that means the actual cart/disc, in the actual console, with the actual controller, and on an actual CRT tv. So I can't really say there's any older games I want remade, as I wouldn't enjoy them anyway.
Having said that, I'm kind of trying to change my life right now, so the idea of playing retro anything... it's not appealing. I've gotten old, and I've gotten stuck in my ways. Not to the point where I think my stuff is inherently better than today's stuff (I don't), but stuck in my ways as in not being able to like the changes that have occurred in the world around me. Be it movies, music, games... it got to the point where I literally enjoyed nothing, because everything has changed so much since the eighties and nineties, that it could almost be considered a different product altogether. I want to change that asap. Tired of sitting in front of my CRT, playing PS2 and SNES games all night. They're legendary games, they're great... but man... I miss being a part of the world, and getting to share experiences with other people. So this old guy's going to finally adapt and get a PS5. Probably even going to go mostly digital, as well. Screw it.
