33% isn`t really a huge part, and is actually the same % that GameFreak owns of them. If GameFreak wanted to make say a home console Pokemon game rather than a handheld one I don`t expect the Pokemon Company would have all that much say in it.
Regardless, the term `make` games for it would still be incorrect since they aren`t actually making them either way.

Nintendo actually owns a bit more than 33% since the own a piece of the third partner as well. However the Pokemon Company does manage the brand, and I have never heard the three partners having issues with the management.
Also remember Nintendo holds the trademark on the franchise itself.
