The only time they publicly talked about an exclusive deal was when they announced that HBO streaming being timed exclusive to Apple TV.

Apple gets first dips on so many games and apps, in no way Apple is making special deals with all of those developers and publishers, you can rightfully assume Apple didn't make a special with Nintendo. It's actually the more likely scenario in my opinion.
