Unfortunately Braixen is a projectile heavy character so not a lot of cool looking combos for her, if you want a characters with combos you should try someone else.

Holy Muk! I just assumed they didn't effect online play so I didn't really care about them and just spread them evenly. Honestly, that is pretty damn stupid, but atleast the difference isn't too significant.

She doesn't have really flashy or varied ones, but they work well enough!

-Full charged counter attack into up strong combo (seems obvious but I only learned this one today lolz)

-Midair strong w/o charge into neutral strong, w/ full charge into up strong

-Boomerang sweet spot (just inside max range) into up strong, can follow up into anything ideally grab or up strong if boomerang hits closer

-Sunny Day/Burst mode Fire Spin into up strong

-Pretty much anything then Burst attack

-Not a combo but a cool tech is you can midair dash after the first up strong input making the move safe on shield and sometimes on counters. You can then throw out some fireballs as you land or broomstick blast, though the latter isn't safe unless Sunny Day/Burst mode, but I've gotten surprise victorys with it hehe.

Yeah, her up strong combo is simply where it's at! Does the single most damage, solid hitbox, multihit which can break counters, and it looks cool, I love seeing her flying on her broom like a witch! That's something you don't see in the main games!

I actually don't think it's all that stupid, but I do think that if they are going to do that your Pokemon level should effect who you are matched up with.  Or - the ideal setup - have the Pokemon level online be different than the one offline and only have online battles impact the online levels.  I'm not too miffed because, as you said, it's fairly minor stuff.  And it is nice that you can battle online with a character tailored to your style.
