Oh man I remember the toughest time I had to adjust to a controller was Smash 3DS with after a week playing it. I decided to change the special move to the Y button and jump on the B button for a more optimal layout. Problem was that I was too used to the original controls so I'd always mixup jumps and specials which screwed up my game and recovery so much. Took me around two weeks to finally have the muscle memory to adjust.
Other controllers I'd get used to max of a day like PS controllers.
